Dr. Wily appears in the German Club Nintendo comic, "Super Mario: Verloren in der Zeit". He appears as a mad scientist planning to take over Mario's city. In order to achieve this goal, he masquerades as a mailman and delivers Mario an alarm clock. Thinking that it was a donation from a fan, Mario tries it out, and discovers that it is actually a time machine, taking him to various ages in the past and future. In the meantime, Dr. Wily brainwashes the citizens of the town, including Yoshi, Mario's neighbor Miss Steinbrunnen, and even Princess Toadstool. Mario manages to return to the present and infiltrate his fortress, only to be caught by the evil Toadstool. Dr. Wily then has him tied to a machine and is just about to brainwash him as well when Mario wakes up in his own bed, revealing the events to be one of his nightmares.

Super Smash Bros. seriesEdit

Super Smash Bros. for Nintendo 3DS / Wii UEdit

Dr. Wily appears as a trophy in Super Smash Bros. for Nintendo 3DS and Super Smash Bros. for Wii U. The stage Wily Castle, introduced in these games, is based on the location he owns in Mega Man 2.

Super Smash Bros. UltimateEdit

Dr. Wily after he is defeated in Super Smash Bros. Ultimate

In Super Smash Bros. Ultimate, the Wily Capsule is an Assist Trophy. The Wily Capsule is Dr. Wily's personal escape pod, and usually the final boss battle of Mega Man games. In this game, the capsule uses its Mega Man 7 design, and Dr. Wily pilots it. When summoned, the capsule reenacts its boss battle from Mega Man 7 to attack opponents. It starts by teleporting away, reappearing elsewhere on the stage by using a glove to pull away a sheet. Afterward, it performs one or more of the following actions, then teleports away to repeat the process. The Wily Capsule cannot use the same attack multiple times within the same cycle.

  • Fire four energy balls from the capsule, each one moving a short distance in one of the four diagonal directions. The energy balls move in straight lines toward the last position of the nearest opposing fighter, starting with a short step, stopping, moving again with a longer charge. They vanish if they hit an target or fly for too long. There are red, yellow, and blue energy balls, which inflict fire damage, electric damage, and ice damage respectively. This is the attack the Wily Capsule is most likely to use.
  • Charge up with lightning then launch an large electric energy ball downward. When it hits a platform, it splits into four smaller balls that crawl along the platform. Two of them will start off going to the left of the initial impact and the other two start off going to the right.
  • Rapidly spin, then propel itself in a straight line at the last location nearest fighter was. It bounces off platforms it encounters. The spin inflicts powerful electric damage, but the Capsule stops spinning after a while and moves very far during this attack before stopping and gaining the ability to teleport. This means there is extra time between this attack and the Wily Capsule being able to attack again compared to its other attacks. This attack is unique to Super Smash Bros. Ultimate.

After four full cycles, the Capsule flees into the background and warps away. If the capsule is KO'd, Dr. Wily falls to the ground and enters his supplication pose before warping away.

Both Dr. Wily and the Wily Capsule also appear as spirits, the latter of which uses artwork from Mega Man 7. Dr. Wily is a Legend class support spirit. His spirit-type as an opponent is attack. Dr. Wily's spirit battle is a stamina battle that takes place on Wily Castle with stage hazards off. The player has 120 HP, and must fight eight metal Mega Man puppet fighters with 100 HP in groups of two. Once both fighters in each group are defeated, the next group spawns. This scenario represents how Dr. Wily almost always attacks by making or stealing eight Robot Masters in each Mega Man game. Once done, the player must defeat a Dr. Mario puppet fighter, who represents Dr. Wily. The challenge of the battle comes from fighting the Mega Man puppet fighters, as Dr. Mario's artificial intelligence is weak, he is not metal, and he only has 50 HP. When equipped, Dr. Wily reduces the speed the opponent's Final Smash Meter fills up. The Wily Capsule is an Ace class primary grab spirit that has three slots for support spirits. Its spirit battle is a stamina battle that takes place on Wily Castle's Ω form. The player has 150 HP, and must defeat a giant metal R.O.B. puppet fighter with 180 HP. The Wily Capsule Assist Trophy repeatedly spawns to help the puppet fighter.

In Variable Weapons System: Online!, Mega Man's Classic Mode route, the final round is initially a battle against Dr. Mario on Wily Castle's Ω form. When Dr. Mario is defeated, Mewtwo appears to fight the player. This broadly recreates the ending of Mega Man 2, where the player is initially shown that Dr. Wily transforms into the Alien for the final boss battle. Dr. Mario again represents Dr. Wily, and the Alien is represented by Mewtwo.
