Dr. Mario the scientist is a second Dr. Mario-lookalike (after Dr. Nakamatsu) who appears in the Donkey Kong and Donkey Kong Country arcs in the Super Mario Kodansha manga. He is based on the scientist Mario from the Super Game Boy commercial, but with blonde hair and the word「ハカセ」(hakase, "professor") on his visor instead of the "M" emblem. He often refers to himself as a "genius".

In the bonus chapter of Super Mario: Donkey Kong 1, Larry disguises as Dr. Mario to pass as a veterinarian to get close to the passed out Donkey Kong and put a control ring on his head in order to let Bowser control him. However, while he presents himself as a (animal) doctor, he gets distracted and asks Pauline to do a quick check up, asking her to underss, but Princess Peach bashes an hammer on his head, and the fake nose and wig fall off, revealing the disguise. Exposed, Larry carries on with his plan and swiftly puts the control ring on Donkey Kong. The disguise, instead of having the character's name/profession on the visor, has a question mark instead.

In chapter 1 of Super Mario: Donkey Kong 2, the real Dr. Mario is a scientist that is currently studying giant squids, and created a 40-bai Capsule to make a Gessori forty times bigger, however, with the bigger size, the Gessori also acquires a beastial rage, and later attacks Peach's ship. When the Gessori attacks Donkey Kong, Dr. Mario arrives on a raft called "Nautilus" and gives the capsule to Donkey Kong, and he manages to defeat the Gessori in his new giant form. Dr. Mario then proceeds to present himself to the others.

In chapter 2, Donkey Kong asks if Dr. Mario can give another one of those capsules to Pauline and make her big like him, so that they can be together, but he explains that he got the last one. Donkey Kong is bullied away through "bigger is not always better" comments, then a tornado sends the ship and its occupants to Donkey Kong Island, where Donkey Kong Jr. orders his minions to attack them. While being attacked, Luigi asks Mario to turn in Kakkoii Mario and deal with the enemies, as he thinks the two are the same person, but Peach suggests that Dr. Mario is Kakkoii Mario, as he "conveniently" appeared right after his departure. For the rest of the final act, Dr. Mario does not have any more relevant roles, beside explaining the reason behind the rageful attack of the Giant Donkey Kong, and is seen at the end returning to his presumed research center with a barrel-raft, already thinking to what invent next.

He reappears in Super Donkey Kong with Mario 1, working in a mountain lab on Donkey Kong Island that the Kremlings will later take over. He used his 40-bai Capsule's formula to create a Giant Banana tree, ensuring that the Kongs would never suffer from hunger, as evident by his face on the tree's pot. When the Kremlings take over his lab in chapter 3, they cause an accident with his potions, causing a snow storm to form on the mountain. Dr. Mario and his assistants Expresso and Squawks manage to repair themselves from the snow and later help the heroes to go back to the lab and take it back.
