Super Mario Bros. 3 is a short manga series based on the eponymous game and the second manga adaptation made by Yukio Sawada, following the cancelation of the first one due to the publisher going out of business. It was published monthly in 1989 on the Shogakukan kindergarten-aimed magazine Gakushū Yōchien. In contrast to the first adaptation, this series is not focused on long stories, but rather short adventures consisting of two pages, four from chapter 5 onwards (except chapter 6).
Sawada would later succeed this series with Super Mario-kun for the same magazine, followed by Super Mario-kun for CoroCoro Comic a year later.

- Introduction (December 1988): Bowser has sent his Koopalings to bring chaos to the Mushroom World by stealing the Kings' Magic Wands and turning them into animals, so Princess Peach sends Mario to stop them, who is eager to face new enemies with new power-ups such as the Super Leaf.
- Chapter 1 (January 1989): Raccoon Mario is facing against a Fire Venus Trap. While avoiding its fireball, Mario bounces off a Jump Block and ends up in Coin Heaven.
- Chapter 2 (February 1989): Raccoon Mario is now against a Hammer Brother and hides behind a rock. Toad arrives with a Music Box to help him defeat it. Mario plays it and the Hammer Brother falls asleep, but Mario also falls under its sleeping spell.
- Chapter 3 (March 1989): In the Desert Land, Mario is chased by the Angry Sun. Mario's hat becomes scorched and he trips. A Koopa Troopa approaches to check on him, but Mario grabs it and toss it at the Angry Sun, defeating it.
- Chapter 5 (May 1989): In Giant Land, Mario is surprised by how big everything is. After being startled by a Grand Goomba, Raccoon Mario grabs a Tanooki Suit and defeats the enemy with a tail attack. Just then, a Sledge Brother appears and scares off Mario. Mario uses the Statue form to ward off the hammers, then bumps against the enemy, defeating it. Mario becomes so happy that he accidentally hops into a pond and sinks, but Toad reminds him that the Statue form will expire in a few seconds.
- Chapter 6 (June 1989): Mario goes against a Kuribo's Goomba and steals its boot. Mario is having fun stomping enemies and walking on spikes, until he gets stuck in a pipe.
- Chapter 7 (July 1989): Mario goes against a Flame Chomp defeating it with the Hammer form.
- Chapter 8 (August 1989): Raccoon Mario and Toad enters a fortress where Princess Peach is allegedly kept prisoner, where they meet various newly introduced enemies such as a Thwomp, a Stretch, and a Dry Bones. The duo also finds a "Boo" Diddly, but Mario kicks it away. Face to face with the fortress boss, Boom Boom, Mario defeats it and then goes to rescue Peach, but she is revealed to be a "Boo" Diddly in disguise.
- Chapter 9 (September 1989): Mario explores Lemmy's airship and defeats him by overwhelming him with his own magical balls.
- Chapter 10 (October 1989): Mario explores Pipe Land.
- Chapter 11 (November 1989): Mario arrives at Dark Land and faces Bowser in his castle, defeats him, and rescues Peach.

- In the introductory chapter, the panel with Larry transforming Grass Land's people into animals is directly recycled from the previous adaptation's first chapter.
- Another scene reuse is present in Super Mario-kun Volume 11, when Yoshi uses the Dreaming Harp to put the enemies to sleep, but ends up affecting Mario, causing him to dream of Peach, just like the Music Box in chapter 2.
