When the player goes to the blue area of the Flab Zone and jumps into the mucus and through the pipe, Luigi will oddly fall in front of Mario. Luigi will then have half green and half red sleeves and Mario's overalls. When the player jumps as Luigi, he will jump "out" of Mario. When Luigi falls back down, he will look like he fell back "into" Mario.

When Bowser is pushing a Statue of Fawful in Bowser's Castle, there is a glitch where Bowser will get the statue right to the wall but will be stuck. Mario and Luigi can't do the double jumps on Bowser's legs to make him push, they will only do normal jumps. Bowser's minions won't push the Statue either though, making the Statue stuck. If the player restarts the game then the glitch will be fixed and the game will go on as normal.

When the player defeats a Pep that's in its POW form and tries to attack, a glitch may occur. Mario or Luigi must counterattack by using their hammers right when the Pep makes a sound effect, and if they defeat the Pep, during the rest of the battle, and even in the victory scene, the player can hear a Pep sound playing over and over again.

If one bro falls off a platform into a pile of mucus, but the other bro doesn't, the fallen bro comes out of the pipe and inexplicably, so does the other one. This glitch is best performed in Toad Square.(possibly not a glitch as it prevents the bros. from getting separated)

The game wasn't designed for 10,000 or more damage to be dealt to an enemy. If the player does this, as soon as the damage is dealt, the game will immediately freeze.

After exiting the Pump Works for the first time if Mario or Luigi reenter the Pump Works hit a save block before fighting the Scutlet, the message that usualy appears the middle of the screen when hitting a save block will say that Bowser has the abillity to breath fire again even though the Flame Pipe will still be blocked.(This only works before fighting the Scutlet.)

If players use a cheat device to get all abilities before they are supposed to have them, the game will freeze in different moments. For example, before getting the Goomba Bros. battle technique, when they say their first line, if the player is using the ball technique to go around faster, Bowser will keep rolling and the game will freeze in the next screen with the first line still in screen. Another instance of this happening is if Bowser slide punches through the rocks before eating the giant carrot. This will cause Bowser to do his speech of how cool Chippy is and the game will freeze.

If the player is battling Bowser X, and when he is doing the attack where he grows giant, and one of the bros is hit by the fire, then they will fall behind, and sometimes the game will freeze. The music is still playing, although it is playing the same note over and over again.

This glitch sometimes damage your file, but the game will not crash besides putting the game out and put it back to the Nintendo DS a lot of times. The glitch starts when Bowser is kicked out of his castle and lands to the Underground Tunnel. If Bowser previously visited Blubble Lake and presumes to be later in the game. Bowser will go to Toad Town via Chakroads and when he goes to the entrace of Princess Peach's Castle, Fawful will block the entrace and when Chippy is talking, it is like she is talking to the Mario Bros. After she finishes, the game will freeze. The best thing to do is to make a new file. Due to the Action Replay, if the player continues the adventure to go to events that happen much later in the game, the player will not continue the file.
