Poseidon Koopa is Bowser's alter-ego in the second story arc of Super Mario Kart 2 of the Super Mario Kodansha manga. In this form, Bowser appears bigger, with a cape adorned with living sea dragon heads, a two-pointed pitchfork that can turn into street signs, and a glass helmet that lets him breathe underwater. Like his namesake, he is considered the feared god of the sea, ruler of the Gilgamesh Shotō.

Poseidon Koopa is well-known around the sailors, and when Princess Peach offers to go on a treasure hunt to Gilgamesh Shotō, people run away in fear. Only the Mario Bros. and a selected few go on the expedition, despite hearing the warnings of Yosshīdamusu about the god. The crew finds Ningyo-hime in clam, trapped there by Poseidon Koopa, who appears to chase off the heroes, boarding his car shaped like a fish with legs. The heroes manage to escape him by hiding in the Ningyo no Sato, and cracking his helmet with a shell. After repairing it, Poseidon Koopa returns and steals the treasure map, and another car chase ensue in the labyrinthine sea summoned by Daisy by parting the waters. Eventually, the crew's car crashes into the deity's vehicle, making him lose his disguise and car. After retrieving the map, Daisy closes off the maze, causing Bowser to get swallowed by the sea, but he does survive and returns later in his normal form.
