Pipe Works is the third floor of Mario vs. Donkey Kong 2: March of the Minis. Each of the levels in Pipe Works involve the use of Warp Pipes to help the Mini Marios reach the goal. Segments of Warp Pipes known as Rotate Pipes are introduced on this floor, as well as Water Valves. Newly introduced enemies on this floor include Crash Kongs and Thwomps, while Shy Guys return from previous floors.

During the battle with Donkey Kong in Room 3-DK, referred to as Boss Game 3, Donkey Kong will hide in one of the five Warp Pipes at the top of the screen. He will occasionally poke his head out of one of the Warp Pipes very briefly, retreating before he can be hit by a Mini Mario. He then fully appears hanging upside down from a different Warp Pipe, at which point the player can shoot a Mini Mario at Donkey Kong to damage him. Piranha Plants appear from Warp Pipes that Donkey Kong is not currently occupying. Each Piranha Plant spits a fireball towards the Mini Mario cannon on the Touch Screen, then retreats back into its Warp Pipe. After Donkey Kong takes a hit, Piranha Plants will appear from all five Warp Pipes and spit several fireballs. If a Mini Mario is hit by a fireball, it breaks. If 30 Mini Marios are destroyed, the game is over. After Donkey Kong takes 6 hits from Mini Marios, he is defeated and flees to Magnet Mania.
