Nep-Enut Habitat is the sixth and final level of Chapter 3: Seaside in Yoshi and the Mysterious Book. The overarching puzzle of the level is to combine smaller Nep-Enuts to enlarge their size, which help Yoshi explore the level. Yoshi can also reduce the size of a Nep-Enut and gain small Nep-Enuts by throwing an egg at it, and Yoshi can even combine two small Nep-Enuts to form a single, large Nep-Enut. Other creatures found in the map include wandering Crazee Dayzees and Bunchabees. Yoshi can feed Nep-Enuts fruits and hot peppers found in the map, the latter with the help of a red Crazee Dayzee.

The main goal of this level is to defeat Bowser Jr. and Kamek with a Nep-Enut. Both are found in the right area of the level after Yoshi uses the Nep-Enut to destroy a shipwreck and advance down a waterfall. Upon encounter, Bowser Jr. and Kamek find a shipwreck, where Kamek fixes the boat with magic and turns it into Bowser Jr.'s personal ship. They attack Yoshi with cannonballs, though a large Nep-Enut can absorb them into its body. Yoshi can harm Bowser Jr. and Kamek by ground pounding the Nep-Enut to emit a shock wave that deflects the cannonballs onto them. When pushed further back into a cliff, Kamek attempts to use magic to have the ship charge at Yoshi. Yoshi can then attack them by using the Nep-Enut's shock waves to slam them against the cliff repeatedly. After being slammed against the cliff enough, the ship ventures back left, and they launch three cannonballs at Yoshi. They launch six cannonballs the closer they get to the left area with the waterfall that Yoshi came from, and eventually get cornered again. There, Yoshi can then use repeated shock waves to slam the ship against the cliff there, eventually destroying their ship.
