Flies are the main enemies in the minigame Gnat Attack in Mario Paint. They are the only enemies in the game that are unable to cause any damage to Mario. They are the first enemies to appear in the game, and are the least threatening; just dashing across the screen when they come on. As they are unable to harm Mario's hand, Mario should concentrate on its more dangerous variants before swatting these insects.

Flies were planned to appear in a Gnat Attack minigame in Mario Artist: Paint Studio, which was ultimately not implemented. They would have had a very different appearance compared to Mario Paint, consisting in a brown body with yellow wings and a red proboscis.

Flies appear in several microgames in the WarioWare series; this includes Mario Paint: Fly Swatter and Fly Swatter from WarioWare, Inc.: Mega Microgame$!, Fly Swatter from WarioWare: D.I.Y. and Mario Paint - Flyswatter from WarioWare Gold.

Flies randomly appear in the editing mode of Super Mario Maker. They buzz around the screen, and can be swatted with a fly swatter, and hitting them will trigger a recreation of the Gnat Attack minigame. Flies can also be spawned by shaking a Muncher and quickly trigger Gnat Attack.

In Super Smash Bros. Ultimate, flies appear as part of the Flies & Hand Assist Trophy.
