While an identical copy of the SNES version of Yoshi's Cookie is included under a mode called "Game," an additional mode called "Cooking" is available, featuring activities revolving around the process of baking real versions of the cookies featured in the game.

In this mode, the player controls Yoshi, traversing a small map and visiting buildings where different game modes relating to baking cookies can be played. The map is traversed in a similar manner to how it works in Super Mario World, as Yoshi walks from dot to dot on the road. A blue tile with a white star constantly teleports between the dots, and if Yoshi stands on it, he is teleported to the bottom right corner of the map. There is also a pair of tunnels set on the bottom left and top right of the map that may serve as a shortcut.
